If I were to unlock an elite skill or two using Bal. Faction for use on a hero, would it keep me from capturing it later for skill hunter titles?

Yes you can still cap it and it will count towards the title.

Skill Cap'n titles are character only, and unlocking via Priest of Balthazar doesn't add to your characters cap'd elite count

If it were possible to have it count for balth faction unlocked skills, everyone would have the title...
